Interdependent multilayer code

In the multilayer code, in the beginning, the code asks:

layer_size = 197 # Define the number of nodes per layer. We used the BNA, with some regions removed

When one has layers, with different number of nodes, and nodes are interdependent, how do you approach this?

Code wasn't compatible with multiple layers with different numbers of non-corresponding nodes. Perhaps could be clarified in the script?
